For instance this morning after plugging in an external display my cursor wasn’t able to click on anything in the application that I dragged onto it, instead it clicked on the primary display.

I know this issue (not NitroPad V54 related). When you work with different screen resolutions you need to reboot the qube to detect the correct screen size. (Best practice: Working with different screen resolution (FHD and 4K))
