I would like to know, how can I tell the difference between a window opened as a named disposable-vm and its template that has the same name? Or an app-vm that has a similar name?
I know I can test by making a change (e.g. save a document) and seeing if it survives reboot, but I want something more ready than that.

I guess you can try to give the qubes different colors and non-similar names in order to not mix them. Also, automatic running of different qubes on different workspaces could help, too: Open application in specific workspace (xfce).
