Dual boot Windows & Qubes OS

If I have Windows on an hard disk and Qubes OS (v4.1 crypted) on another hard disk, when I run Windows there are risks that Qubes OS may be infected?

Yes, Windows could attack the non-encrypted boot partition (or BIOS) and infect it. You could mitigate this by using anti-evil-maid or Heads.
