Changes to default Synaptic Package Manager settings do not persist

I want to disable all updates everywhere. For example, In the Qube Manager global config, I’ve disabled updates for all Qubes.

In addition, in each Debian Qube, I’ve attempted to lock all installed packages via the Synaptic Package Manager. However, whenever I shut down a Debian Qube and then restart it, these changes to Synaptic Package Manager get lost.

How can I make these changes persist?

You have to perform this change in the template your AppVMs are based on since the modifications are done (I suppose) in the /etc folder.
See qubes advanced documentation for more details about which folders are inherited from the templates and which ones are persistent.
