I wanted to know if updates are done through the Tor network when using the “qubes update” (the little star on the top right).

If you selected routing all updates over Tor (sys-whonix) in the installer, then yes.

Yes, indeed: during the installation.

However, it seems to me that you can also specify it in :
Qube Manager > System > Global settings

In 4.0 this only affects updates for dom0
For templates, you need to set the update proxy in
/etc/qubes-rpc/policy/qubes.UpdatesProxy
