highly prefer the first design. Is there a general advice on using software, icons and fonts for creating diagrams? The style guide doesn’t mention anything.

There are SVG icons under scalable . I’d guess it’s all done in some draw-like program. But I’d like to be sure.

I prefer the “graphical layout” / design of the first diagram, as well. It’s “clearer” while the scond looks “messy”.
It’s an art of itself to designing such diagrams.
