Try this to fix the issue with kali template:

Kali-core template is broken, removes qubes-core-agent when installing packages

Kali uses the Debian Trixie python version. If you replace bookworm with trixie in /etc/apt/sources.list.d/qubes-r4.list then it is able to update.
